I over-pronate heavily. Have £20 off-the-shelf inserts in pretty much all of my footwear, including my cycle shoes.
I used to get bad hip pain when walking in the Alps but the off-the-shelf inserts cured it. If I ride without my inserts my knees (especially the right one) move laterally much more on each pedal stroke.
One way to see if you over pronate - stand infront of the mirror without shoes, feet facing forwards about hip width apart. Squat down. Watch if your ankles roll inwards when you squat down. Mine do. If I do the same when standing on my inserts, they roll in far less.
Not sure it'll affect one side of the knee or the other, but would definitely place more stress on it. Pedalling efficiency would also be reduced.
